When you save it as a png, it'll automatically convert into one layer.
It's okay if you're not going to edit the background and other things later on.
If you want to still edit it sometime later, it's best to save it as a pdn (which is the save file for paint.net, so the layers do not go into one layer), and then a png (if you want to post it to deviantart).
